Well, if the load more mods in the CS, only the assets is recorded, others are modified so that their data is not included in the assets. (The load can not see what has been changed by these changes, but can save assets.)

Can you explain the process a little more? What do you do when you open a mod in the CS? I do not know what may be your problem.
Maybe this will help:
When I mod a previously created as follows:
- Open CS
- Open the window for the downloading of data files
- The mark of the individual master file (SEM) of the Department of Defense is required to change
(- Select) a file plugin (ESP, you might need for my change (sets, for example, was, I work in from another mod changed,to see what has changed))
- Make the plugin file, which I like to work
- Set the plugin file that I want into the active file as a working
- Click OK
Made.
Now I can edit an already created mod. Mod name should be at the top of the window (eg, TES Construction Set - [master_index.esp]
Any change you make will now be stored in the master_index.esp.

EDIT: What happens when you try to save the file again? If you receive a message?
All I can think is that you have set the plugin file for the active file, but you should get a message before the download below.
(the message indicates that you have a file as the active file. Read more)

If the contract has not been paid by the active file and attempt sAvenue of the same name, you should see the message that it is a master file or the plug-in will be in operation and the need to give a different name.

I have never tried to combine several mods to do (never had), but try "The combination of loaded extensions" (in the File menu bar ")?
